A VAG-compatible scan tool (such as Ross-Tech VCDS or VW ODIS) is required to perform camshaft/crankshaft position sensor relearn and clear adaptations. Additionally, because modern VW vehicles use an advanced immobilizer system integrated between the ECU, instrument cluster, and key, the immobilizer must be programmed to match the replacement engine's ECU to allow the vehicle to start.

Pro tips for a smooth first start-up — hand them to whoever does the install:

• The Rear-Mounted Water Pump Belt: The water pump is located on the gearbox side of the engine and driven by its own small toothed belt off the rear of the exhaust camshaft. This belt is extremely difficult to access once the engine is in the car. Inspect and replace this belt, along with the plastic water pump/thermostat housing assembly, before dropping the engine into the bay.
• Torque-to-Yield (TTY) Bolts: The engine mount bolts, crankshaft pulley bolt, flywheel bolts, and camshaft sprocket bolts are one-time-use stretch bolts. You must replace these bolts with new OEM hardware and torque them to spec plus the required additional angle turn.
• Fragile Vacuum Pump / Brake Booster Line: The plastic vacuum line running from the engine-driven vacuum pump to the brake booster is notoriously brittle and easy to crack during engine removal or installation.
• Direct Injection Injector Seals: If you transfer the fuel injectors from your old engine, you must use the special Teflon seal installer tool kit (VAG T10133) to compress and install the new seals.
• Water-Cooled Intercooler: The intercooler is integrated into the plastic intake manifold. Be careful when handling and connecting coolant lines to this assembly, as the plastic can become brittle with age and heat cycles.
• Timing Belt Installation: Precise timing is critical. Using the correct camshaft and crankshaft locking tools is mandatory. Being off by even one tooth can cause poor running, fault codes, or catastrophic engine damage.
